In the above image: a juxtaposition of the "Azure Window" in the upper half and "Verdala Palace" in the lower half. Two very different locations.
A very approximate location. I think they're in the ditch of Victoria Lines. An oft recommended countryside walk.
Google Maps location. You cannot enter, but you can usually see the gate from outside.
Google Maps Location. This section is innaccessible to the public. But you can walk in the Gardens very close by.
I'm not super sure for this episode, but I believe it's in San Anton Gardens..
Don't ask me what's going on here as I've forgotten.

If I had to guess, the The Dominican Priory in Rabat, but could be almost any church bell in Malta.
The two below, in some fort, possibly Fort Ricasoli.
The next 3: could be anywhere on Malta's coast line. The castle is CGI.
Next 2: no idea.
Next 5: no idea. Possibly Verdala Palace.
The first 2: in some palace somewhere.
The following, somewhere in the Maltese countryside.
Not sure, but if I had to guess, I'd say Fort Ricasoli.
